4th Gen PC boxes.

Mines organised as:

Box 1 = Shinies 1
Box 2 = Shinies 2
Box 3 = Shinies 3
Box 4 = Water 1
Box 5 = Water 2
Box 6 = Yellow
Box 7 = Brown
Box 8 = Green
Box 9 = PurpPink
Box 10 = Red
Box 11 = Black
Box 12 = White
Box 13 = Egg
Box 14 = Hatched
Box 15 = Approved
Box 16 = Not Want
Box 17 = Box 17
Box 18 = EV/Team

The colours meaning what colour the pokemon are obviously.

Approved means that, whenever eggs are hatched and if i want to keep it I leave it in the approve box and wait a day or so to see if i want it or not.
 
People actually sort their PC boxes?! This is new news to me.

In all seriousness, my boxes aren't sorted, but I use those symbols to mark my guys. Heart for party/PvP Pokemon, Star for traded ones, and circle for those brought over from 3rd gen.
 
I don't see the problem with type most pokemon are two types anyway, and will mostly fit. Also, you can release pokemon you know, ones that you have doubles of or even ones you have no need for or can catch easily later
 
I sort my boxes like so:

Eevee: Where I keep all of my eeveelutions
Trade: Pokemon I'll trade
Team: Pokemon I regularly use for Battle that aren't in my party
Backup: Pokemon I may use occasionally for battle.
Breed: Pokemon I use for breeding.
Legendary: Where I keep Legendary pokemon
Other: Default box for newly caught pokemon & pokemon I don't use
 
Box 16: Dittos of assorted natures, sorted by nature.
Box 17: Assorted Legendaries, sorted numerically.
Box 18: All 28 Unown, sorted alphabetically.
Box 1-6: Random Pokemon that don't see much use, that will most certainly be stored on D/P Box, if it ever comes out.
Box 7: A few random Pokemon, and Pokemon that are still used on a regular basis.

Everything else is empty, however a few boxes are used to store bred Pokemon. However, after every breeding project, I make sure to clean them out.
 
I sorted my boxes pretty easily. I put my favorite and Legendary Pokemon in one box, (almost full >.<) my starters in another (Chimchar, Mudkip, ect..) My eggs in a box (good idea to put a picture or whatever and write down which one to remember your eggs) all my low level ones in the other box. I also put them in order from colour, so they're like a rainbow. xD
 
i sort mine like this kanto johto hoenn sinnoh repeat but the last three boxes are eggs and breeded

I did the exact same thing except that my 18th box are my battle ready pokemon, after the third sinnoh box, there are two boxes for like extra stuffs(eggs, misc. EV trained pokemon, storage, etc.), after those two are two boxes for pokemon obtained through the GTS, and the box 17 is for ditto(and my slugma X_X).
 
I do it by Pokemon habitats.
Yeh. I have a beach full of misbred Eevees and Elekids. They live there.

/shudder.

I organize mine by breeding group, then I have like 1 box for dittos/genderlesses that breed with ditto; and 3 boxes for Pokemon I'm currently trying to breed.
