I've been working on a feature branch to allow multiple abilities to be assigned to a pokemon (partially based on Elite Redux's own system) and it's pretty near completion. Currently it just needs to be updated to the latest Pokeemerald Expansion version and then given a final sweep of testing before it goes out of beta for full public release.
In the meantime though, I thought it would help users get started with it to assign a default set of abilities for every pokemon so that there's a baseline to look to and adjust as needed from there. Here's the listing of what I have so far.
docs.google.com
The list goes down through Gen 1 and any pokemon related to Gen 1 families and I wanted to get a temperature check before I filled out the rest. The yellow columns are the pokemon's vanilla set of abilities which work exactly the same as normal. The blue columns are the additional abilities which are the same for every member of the pokemon species and are each added to the pokemon's set at the same time. Butterfree in this example can have its usual either Compound Eyes or Tinted Lens based on what you like more, but in addition every Butterfree gets Shield Dust, Effect Spore, and Harvest for a total of 4 abilities.
Again, this list is really just a baseline for other modders to build off of and adjust so it's not ment to be strictly perfect. I put more attention to matching pokedex entries than I did with power balance and I'm expecting it probably leans toward higher damage than expected, though I would like to avoid any entries that are completely unbalanced if possible and am open to ideas as I fill this out.
Also feel free to bring up any odd ability interactions you think need to be double checked. A big example is extra work needed to be done to make sure Contrary and Defiant/Competitive worked correctly together just in case someone actually wanted to pull together a crazy skill set like that.
