At the very beginning of the game I failed to catch makuhita. Will there be a way to catch him later in the game? (and if so where?) or do I have to restart...

Yes, you can catch it again. With every Shadow Pokemon you have infinite chances at getting - for most of them the next time you encounter them is after you beat the main storyline.
As for where you can get Makuhita specifically, it's in the Mayor's house in Phenac again after you beat the main storyline.
Here's a page that also lists where you can find the others the seond time you encounter them.
