This is an outline of an idea for my first ROM hack and I wanted to post it to get some thoughts on it.

    Story
    Opening Dialogue
Your sister who has been champion and hasn't seen you for 5 years, congratulates you and your best friend for receiving your trainer licenses, saying she is going to come home to celebrate. Since your sister hasn't seen you in a long time and often called you things like runt and squirt, she'll ask you to upload a picture of yourself (choose character) and ask for your name, then she'll ask about your friend (rival). You will start in front of a computer to indicate you were talking to her over something similar to Skype(Pokype?).

    Starter
Obtained when your sister comes to celebrate and she takes you and your friend to an adoption center where you can choose
between 4 different Pokemon with different backstories:
-Grimer - It was put up for adoption after a little girl's parents couldn't stand the smell anymore, much to the dismay of the little girl.
    -Undecided
    -Undecided
    -Undecided
Your friend's Pokemon will always be the same(undecided), regardless of your choice.

Your sister will then suggest a battle between the two of you to judge your potential. Unfortunately, she will leave before the battle because of champion business but she will say that she can already tell you both have great potential and that she is looking forward to facing you one day, leaving you disheartened. Your friend will ask if you still want to battle and you will be given the choice to skip it.

Either way, you then start on your Pokemon journey the next day.

    The First Gym?
You will arrive at the first gym and meet your rival where they will challenge you to a fight. After beating them they'll let you pass, wishing you good luck in the gym challenge ahead. You then enter and after defeating the two gym trainers, you will come up to the Gym Leader. As you are talking to the gym leader and about to start the battle, two thugs will come out from behind statues and knock you out.

You will then wake up in the back of a truck with two guards, talking about their plan and soon arrive at a building to be locked up for ransom. You will work for the thugs for a couple of days under the policy "You want to eat, you gotta earn it." Then your sister and friend will save you kicking all the guard's butts and making your escape.

That's about all the story I've thought up so far.

    Notes

    • The player character will always be a girl. The choice at the start is your looks rather than gender. You are age 12 and you probably won't be silent.
    • The gyms are to have Pokemon at levels 30-65. Also the Gym Leaders should not theme according to types but rather to themes such as cute, cool, etc.
    • The Elite 4 should be lv70-80 with the champion being having Pokemon at lv85-90.
    • Your sister has the power to understand Pokemon which is why she is being targeted.
    • The boss of the bad guys want your sister to be willing to help though some of his higher-ups would rather use mind control as a way to ensure her cooperation.
    • The boss is actually quite young (around the age of the player) and inherited the company from the sudden death of his late father. The people around him aren't too happy about his inheritance and barely have any respect for him as a leader. Because of this, his subjects are likely to betray him.
    • Somewhere around the end, the player should have to make a choice between saving your sister and the boss(who should be your boyfriend at this point) a la those scenes where there are two people are hanging from a cliff and the protaganist can only apparently save one. Pretty much that. Also it should be at a volcano for some reason. The one you didn't save should still survive and can be found by a new cave that's opened up close to where it happened after the credits roll.
That's all for now. Any questions and suggestions about this are most welcome.

This actually sounds really interesting, story based hacks can be a lot of fun to play through.

The level curve seems a bit too steep though. The Champion having a level 90 is higher than red's Pokemon and by that point in the game you've already gone through 2 regions. I don't know if you're having multiple regions, if you are it could work. If you're not then it may be too hard. You can worry about it later when you test it and then adjust accordingly.

For starters, it's nice that you're changing it up with 4. Since you decided to go with grimer - a poison type - it would be cool if the other types were psychic, dark and fairy since poison<psychic<dark<fairy<poison. That could work well if the chosen Pokemon have similar stats.
Another option would be poison<ground<water<grass<poison but ground having 2 weaknesses would eb a bad choice.

I'm not very good with names, you have options based on the story.
Pokemon Sacrifice - Pokemon Sisterhood - Pokemon something about understanding Pokemon

So that's all I have so far, I hope this ends up completed.

The only reason I think the Champion should have such high level Pokemon is because they are supposed to be the best of the best. Levels are pretty much the only way to show this off and I want the E4/Champion to be a big challenge. That being said, I will take your advice if need be.

    Anyways, thanks for the feedback.

Not the only way. You can give them a really good team comp, max EVs/IVs, smogon movesets with items too.

    Lighthouse in the Sky
A lighthouse has recently been damaged by a massive storm and it has to be repaired. Unfortunately, the town has run out of building supplies and the way they usually get supplies is from shipping them in but there are no ships coming in. In this town, you'll hear a legend of an island in the sky with a lighthouse sitting upon it. You will be directed to an old man who has apparently been to this island, or so say the kids the old man tells this story to. The old man says he would go but he is old and doesn't have the energy to do so. You offer your help and the old man teaches you the song and even says you can borrow the flute. You find a secret cave that the old man talked about and after going through, you reach a part of an ancient ruin. You play the song and two Altaria will be summoned and take you and your rival to the Lighthouse in the Sky.

I don't know when exactly I want this to occur or what happens on the after you arrive on the island although I'm thinking of doing a small region featuring a bunch of islands in the clouds. You go to the first city as part of the story and can explore the rest of the region post game sort of thing.
