So if a pokemon has that little smiley face does that mean that they've had pokerus but it's no longer contagious?

The smiley face simply means that the pokemon is question has gotten over the pokerus and is unable to spread it around anymore. iirc, they still have the EV-doubling effect on them though, so it's not like you missed your chance at EV training or anything. :P
