It was been even possible to make both encounter in diffrent ways? I mean to make load diffrent palletes for Shinies and diffrent palletes for Dark ones.

In first try i mean about copy of Shiny changing mechanic... It make an sense also with make third table in Sprites section that can read third pallete for Shadow pokemon. It was even possible? I need your opinion.

I would wager it is possible with enough work. But whether it's a reasonably easy thing to do I'm not so sure. It might not even be the most effective option even if it can be done with ease.

So are you wanting to make Shadow Pokemon, like from Colosseum?
I would imagine if you want to do that you'd be better off creating new 'forms' for Pokemon rather than making a third 'shiny' palette. That way you can make the Shadow Pokemon more meaningful than just a different coat of paint.

'Dark' types have a bit of a history, ranging back to the TCG in some manner. There are some existing discussions of editing the shiny mechanic, in all likelihood. Otherwise, as said, you could treat them like Mega-Evolutions and have them be modifications, or just use new Pokémon - which is the conventional means, but might have some limitations, and in any case they are not actually to be taken as such. Having a light-dark opposition, but hardly any variance in the Pokémon themselves, might seem to be slightly limited. There might be a path there towards extending Pokémon variability through games, for instance if certain moves are used often, or a part of the moveset for a battle, etc., if you allow for dark and light types all being programmed to learn certain moves or have certain things as part of their movesets, for instance. A certain move could be set aside and determined through such means, on a basic level, for instance. In any case, you might not want to limit it to a palette swap.
