Some people's ignorance...

I'd always arrange trios together, and any time that I breeded a bunch of Pokemon trying to get the right natures I'd put them all in one box, or in Gastly's case, five boxes.
 
I sort my Pokemon by National Dex Number.

So if I hypothetically had one specimen of every Pokemon, it would start with Bulbasaur and end with Arceus.

If I also had one copy of each forme of a Pokemon with Alternate Formes, I'd order it like this:

Deoxys: Normal, Attack, Defense, Speed
Burmy: Plant Cloak, Sand Cloak, Trash Cloak
Wormadam: Plant Cloak, Sand Cloak, Trash Cloak
Shellos: West Sea, East Sea
Gastrodon: West Sea, East Sea
Rotom: Normal, Heat, Spin*, Cut*, Wash, Frost
Giratina: Another*, Origin
Shaymin: Land, Sky**

*I prefer the forme's Japanese names, so as such I'll use them. For those out of the loop: Spin = Fan, Cut = Mow, Another = Altered

**Since Sky Forme Shaymin cannot be put in the PC, I'd have one Shaymin with the Standard Land Forme's Moveset and EVs, and another with SKy Forme's standard Moveset and EVs.

As you can see I'm very methodical about PC organization.
 
I ran out of box space to efficiently organize Pokemon into type boxes. Too many water and normal types. ;___;

So, I just crammed all the ones I have together into a bunch of boxes, and then made sure there were a bunch of empty boxes to organize my IV breeding. XD; Now I've got a bunch of random boxes, and then box after box after box of Shuckles. >__>;

Well I order them all by type. One box has water types and one has fire...etc.
Seeing as Dialga, Palkia and Giratina are all Dragon types you would think I'd put them in the same box, but I see Giratina being as more of a Ghost type. So its in my Ghost box instead. :D

Anyways... If I arranged my boxes like your friend I would just put Giratina with Dialga and Palkia. They all go together imo.

You're asking a question that doesn't really have an answer; it's really just the opinion of the player.
