I realized that when Green/Blue Goes to bill's house bill was probably a clefairy and he just left after looking into his Files and When you battle him in the SS. Anne the Captain is puking but left him after doing something and when you battle him in the Pokemon Tower he probably saw Mr. Fuji being kidnapped and he probably just left him in the clutches of team rocket... so in a sense
where Green/Blue goes danger follows

Don't forget that he was actually in the Silph Co. building while Team Rocket was taking it over. What was the magnificent Gary Oak's decision in that dire situation? He decided to whoop your butt in a Pokemon battle, which is obviously the most sensible solution.
