4th Gen SoulSilver Events Broken

Hello, I wasn't sure where to post this, but this issue has impacted me greatly.

SoulSilver is my first ever Pokemon game and I've noticed an issue ever since I finished the Johto region. Immediately after finishing the game, I noticed something was off, Professor Elm was supposed to give me a ticket to get on the boat to Kanto, but he never did. He acted as though he had already given it to me. This is when I learned about PKHex and was able to give myself the ticket. After arriving in Kanto, I was soon given a Clefairy doll for a girl I haven't met before. I soon found the girl and was given the ticket to the train, which I thought nothing of at the time. Now I'm at the point where I've arrived at Misty's gym. She isn't there. An NPC mentions something about the power plant. When I get to the Power Plant, they all thank me and say the power plant is already fixed. I have no idea what's going on but I think I might be unable to progress. Any help is appreciated, thank you.

Have you went to the area where bills cottage is? She is still there with her date and won't return to the cerulean gym until you interrupt her date. It's really weird that all key items have already been claimed without reaching to points in the story where you get them, and not in your bag. Are you sure it's a legit copy and not a rom hack? If not, there is either a glitch or something you still haven't done. Better yet is she even in the area I said?

Yeah, I went up there and fought the trainers along the way and nobody was there unfortunately. Just a couple on the bridge saying to leave them alone.

It's a legit copy, not a romhack. Only difference being is that I'm playing on a flashcart on a DSi. As for cheats, I've barely used any. One to disable encounters, one to toggle running, and one to give rare candies because I don't have a lot of time for grinding and I wanted my first experience to still be enjoyable.

Another thing I noticed when I went into the power plant is that one of the guys asked how his Magneton was doing, like I had traded with him? Which of course, I didn't. I'm worried that future events might be bugged like this as well.

I'm sorry if I couldn't help out. Maybe there was still something you missed. The only other thing I could think of is that subway ticket back to goldenrod, you're not supposed to get that until you've done various side fetch quests and possibly beat all gym leaders? But I don't remember what order this was done. Wait for someone else, as I have no idea if pkhex effected the sequence of events.

It's all good. I appreciate even anyone responding. I'm just a bit torn as I was really excited to keep playing. I don't think PKHex could have changed anything, since Elm was supposed to give me the ticket before I opened it for the first time, and all I did was give me the key item so I could progress. Did you check at cerulean cape? It's just right of bills house. Did you restore power to lavender Town radio tower and saffron cities subway? I seen you have to upgrade your radio for some reason on another website. I'm unsure if checking back and talking to all the NPCs will make misty appear. If nothing else helps, something may be wrong with your flashcart or save file.

I can check again when I'm free. I think I checked the radio tower and they all said everything was fine because the power plant was fixed though.

Worst case scenario is I give up on the rest of the content and move on to another game. Thankfully I backed up all my Pokemon from my boxes in PKHex.

Did you talk to eusine and encountered every suicune "cutscenes"? This also bugs out events for some reason if you don't.

I'm not really sure? It's my first time so don't know all the spots, but the last time I saw it was when I got off of the boat and it ran off again. Then right after is when I was given the doll. by leaving a house.
