VERY UNDETAILED SPOILERS

29 - Ed fights it out with the kid that showed up for a bit. Izumi gets mad at Ed for attacking the child. The opening theme runs and they're back at the shop with the kid chowing down on a lot of meat. As the episode goes on, Izumi talks with Ed about why the two of them don't need an array to perform a transmutation. It's because the two of them have seen the Gate. Ed thinks that Gate was the "Truth". Izumi wants to confirm something and heads back to the island and forbids the Elrics to go anywhere near the child.
While Izumi is away, Al figures something out. While watching the episode, you'll notice that the child's arm and leg are discolored and don't match up with the rest of his body. It's because that arm and leg are the same ones that Ed lost when he transmuted his mother. The child gets scared and runs away with Ed and Al trailing him.

30 - This starts off in some poor city slum. The Ishbalans, along with Scar, show up here looking for refuge. An ex-officer from the military recognizes Scar and contacts Central with this information in exchange for his old rank back.
Back in Dublith, ed and Al are chasing the child down. The kid transmutes himself through a wall. Just as Ed is about to go through the wall himself, some lizard guy shows up.
Back in the meat shop, Colonel Frank Archer (there was something about him in some previous episode) and Major Armstrong have showed up. Sig and Armstrong flex their muscles at each other. Winry thinks they're about to fight and tries to stop them but inadvertantly revealed that she knew where the Elrics are. Archer corners Winry into giving up the information.
Back with the lizard guy, Ed kicks him in the face. Al shows up. Lizard guy runs away. Ed makes a huge wall to block his escape. Lizard guy climbs over the wall. Archer shows up and realizes the lizard guy was a chimera, more perfect than the ones in Lab 5. Archer wants to question Ed, but the two run off after the lizard. Archer and Armstrong follow along.
The child is now on the roof of some building. Ed and Al questionm him (nicely). Archer and Armstorng have a rifle pointed at the kid's foot, but Archer notices the Ouroboros symbol on the child's foot. Armstrong attacks and captures the child. Archer shows Ed the symbol and it's confirmed the child is a Homunculus.
The lizard guy contacts Greed (remember Lab 5? He was the guy in the "bad room" that Gluttony was so scared of), another Homunculus. Greed sends Kimbly and the liard guy to capture the child.
Izumi returns and asks Ed if he knows how Homunculus are created, but she has another fit and is sent to the hospital. Ed and Al find out that Izumi also tried to perform a human transmutation. Izumi tried to revive her child, and as a result, lost everything in her stomach, which is why she has the fits.
Izumi runs away from the hospital with Sig to the Southern Headquarters, wher the child is. Ed and Al follow her and soon a four-way (or is it five...? Hmmmm...) fight breaks out between Ed, Izumi, Kimbly, and Archer (+Armstrong and Fuhrer).

31 - This starts out back at Central. Mustang and his men (and woman) are on a train to Kishua (where the Ishbalans are, along with Scar).
Back at the headquarters, a little conversation is going on between the Fuhrer, Kimbly, Archer, and Armstrong. The Fuhrer grabs the kid from Izumi and runs. She follows but Armstrong fights it out with her. Kimbly and the lizard guy are duking it out with Ed and Al. And Archer is hiding behind a wall since he can't do much with no alchemic powers.
The Fuhrer takes the kid into some storage room and is revealed that he's not really the Fuhrer, but that he's Envy. Envy feeds the kid some Red Stones, the life force of Homunculus. Izumi shows up and grabs the kid and runs away. Ed and Al run into Armstrong, who claims to have been injured by Izumi, but is clutching the side of his body that isn't wounded.
Kimbly and lizard guy runs away. Archer points a gun at Kimbly, but offers him a deal to return to the military.
After the fight, Archer and Armstorng are puzzled as to where the Fuhrer went (they never saw Envy).
Izumi is back on the island with the child. There's a flashback to when she tried to transmute her child. Ed and Al show up to find the child trying to kill Izumi. Ed is about to fight the child, but izumi stops him. Izumi asks Ed, again, if he knows why a Homunculus is born. Ed thinks they're created like chimeras in Lab 5, but the child explains that they're born when alchemists fail a human transmutation.
Elsewhere, a short fight breaks out between Greed and Envy. Sloth shows up and Greed runs away.
Back with Wrath, he starts fighting with Ed and Al.

Back in Kishua, Mustang and his men have finally arrive. Lust and Gluttony are also there. The two start a fight between the Ishbalans and the military. Mustang uses his alchemic powers, but it cuts off there and doesn't show what happens.
Izumi is back with Ed and Al in the shop. She refuses to be their teacher anymore. But Ed and Al don't care. So she sends them to Dante, Izumi's teacher. Once there, Dante mentions Hohenheim, the Elrics' father. ed gets mad and leaves the building. Greed shows up and attacks Ed while Greed's supporters attack Dante and Al.

Greed gets away with his chimeras and Al.

Greed starts having a fit and coughs up a lot of Red Stones, which dissolve into nothing. Ed shows up. They fight. Greed gets stabbed. Greed tells Ed the weakness of all Homunculus. Greed dies.
Ed and Al leave with Winry towards Ishbal.

35 - Envy, Lust and Gluttony are in a bar. The owner tells them to leave. Gluttony eats him.
Ed, Al, and Winry save a girl from a gang of thugs. She tells them she's looking for a man named Lewjon, who is looking for the Stone as well.
Lust finds Lewjon, who she met in the past. Flashback - Lust had given him a Red Stone to cure his village of a disease. Anyway, Lust meets up with Lewjon again and goes back to his village. Lust kills him and spreads the disease again, and ultimately, kills everyone in the village. The girl shows up and finds Lewjon dead, but she also dies on the spot from the disease. Ed, Al, and Winry show up to find the village in ruins.

36 - Ed and Al are at a train station talknig with the captured Ishbalans. They ask two kids where Scar is and they point him in the direction of Kishua. The Chief tells ed and Al to take the kids with them.
Once in Kishua, Winry finds out who killed her parents. She leaves Ed and Al and goes with Riza Hawkeye back to Central. Ed and Al continue to Ishbal.

37 - This episode is sooo funny. Anyway, it's renamed "The Flame Alchemist". It starts out with a little skit about Mustang's men who have been issued a secret mission to observe Mustang. I'm not going to go into detail about this bit. It's funny and doesn't contribute much to the main sotryline.
Half-way through, it becomes the FMA again. Archer is now investigating the death of Maes Hughes and Lab 5. Mustang and his men are going on some ghost hunt. The Fuhrer (the real one...) sends Archer to the East for a war. Mustang finds out and wants to go as well. The Fuhrer allows him.

38 - Winry is at Maes grave. Schieska (I can't spell her name. She's the bookworm who made Marco's book for Ed and Al a while ago) shows up.
Ed and Al crashed the car they were driving. It explodes. Ed now has a fro. The two continue going to a town. At the entrance they start fighting. Al wants to find their father. Ed doesn't. They toss alchemy at each other. Ed walks away leaving Al behind.
Winry and Schieska are chatting over coffee. Shieska wants to tell Winry what she's found out about the death of Maes.
Al is walking around town alone. Martel (the chimera that was inside Al during his kidnapping) shows up and tags along with Al.
Schieska is tellnig Winry what she knows. Too much to say. anyway, the dec ide to find out more. They dress up and infiltrate Central and tap into the phone lines if the Fuhrer's office.
The secretary/Homunculus receives a call from Envy. Sloth notices the line is a bit staticly and thnks someone is listening. She finds Winry and Schieska and attacks the two. Winry notices Sloth looks like Ed's mom. Sloth stops mid-strike. Two soldiers show up and Sloth disappears.
Back with Ed and Al, the two meet up along a river. They leave with Martel dirving some tractor truck.

39 - Winry and Schieska are being questioned, unofficially. The two soldiers leave and let the two go free.
Mustang, Armstrong, and a masked man are on a train heading towards the east. They guy takes his mask off; it's Kimbly. Archer shows up and tells them to stop fighting.
Then it shows Scar in Lior, dragging a huge rock around. Some hot air balloon floats over the city.
Ed tells Martel he's the one taht killed Greed. Martel doesn't care. She wants to kill Kimbly. They arrive in Ishbal. Ed explains that there was a armed tension between the military and Ishbal.
Martel says that was just a cover story. In reality, the military was the one that made the first move. They sent an elite group to kill a bunch of people. The elite group was taken to Lab 5 afterwards and made into chimeras.
Ed and Al find two soldiers spying on them. They realize that Mustang is here as well. Once at Eastern Headquarters, the situtation is explained. An uprising has taken place in Lior (remember the first couple episodes? Ed and Al were duking it out with the Father in Lior).
That giant balloon was actually a spy balloon. It look pictures of the city and it was revealed that a huge transmutation circle ahs been carved on the city. That's what Scar was doing dragging the rock around.
Ed decides to infiltrate Lior by himself. Al is walking aorund with Martel inside him and runs into Kimbly. Martel gets pissed and jumps at Kimbly. A little fight breaks out.

40 - Al makes Kimbly explode himself, but somehow Kimbly saved himself. Martel runs away. Back in Lior, Ed runs into Scar. The two fight it out. Scar tries to use his little alchemy hand trick to kill Ed, but it doesn't work because Ed has changed the metals used in his automail. That doesn't explain much, but Ed explains it some mroe during this episode.
Just as Ed is about to kill Scar, Lust and Gluttony interfere. Ed blows a steam pipe and steams the to death. But they revive themselves. Lyra and rose show up and take the two away.
Scar starts explaining why his brother tried to make the Philosopher's Stone. After a while, the flashback shows Kimbly and Scar going at it. Scar didn't have his arm at the time so he couldn't do much. Kimbly blew Scar's face up, which explains how he got that scar. Then he blows Scar's arm off. Scar's brother fights Kimbly, but Colonel Grand interfered and started blowing everything up.
The next thing Scar knows, he wakes up with his brother's arm attached to him. His brother then dies after saying something about the lives of Ishbal being in that arm.
Back in present time, Scar explains his plan. He will help all of the people of Lior escape through hidden passages, then lure the entire army into Lior. At that point, he will activate the giant transmutation circle that he made and kill all the soldiers in an attempt to make the Stone.
Back in Central, Al is looking for Martel, who is spying on the Fuhrer and Kimbly. The Fuhrer says he will provoke Lior into attacking first to make them look bad. Martel doesn't like this and attacks the Fuhrer. She knocks his eyepatch off. He opens up the now uncovered eye to reveal the symbol of the Ouroboros. The Fuhrer is a Homunculus.
She runs away and jumps inside Al. The Fuhrer finds Al also and sticks his sword inside Al, killing Martel.
