2nd Gen the unknown

Ive long since beat pokemon gold/silver/crystal. I solved every puzzle, caught all the legenderies(except suicune in crystal), and beat basicly every trainer. Only thing i could never solve was the unknown puzzle at(if i remeber) alpha ruins. What happened if u caught all the unknown?
