Sorry, I'm not really following your description. Could you post some screenshots and point out what you're trying to change?
 
You simply need to change the map name associated with the map to Sevii isle 6's map name, and then you can rename freely without changing that of Pallet Town's map name. This .gif should help you out:

This always happens with Advance Map when you insert a new map. Following the steps in Spherical Ice's map should work, just make sure when you're changing the "PALLET TOWN" name from a newly inserted map, change it to an already existing one from the scroll bar, don't try to change the name manually, which is what I think you did, as that only changes the name of "PALLET TOWN" and all the maps who share that name.

Also, when changing names from the scroll bar, sometimes the name won't change, so make sure to click Save when you change it and then click on "Change Name".
 
I have this problem again. How do I make each map have their own headers instead of sharing the same with pallet town. They all change name when I change one of their names and they don't have a corresponding header since they are maps inserted from an older rom.

Read my earlier post in this thread, it literally shows it to you step by step.
