What does it mean if a pokemon is hacked?

    If you used it to alter the stats, moveset, etc of a Pokemon, then yes, that Pokemon is hacked. There are some hacks that are generally accepted, such as if a Pokemon is cloned it isn't hacked, and if someone creates infinite Master Balls to catch with it's not hacked either. RNGing, which is similar to hacking but not the same, is not considered hacking either.

    I just use it to get rare pokemon.

    That is considered hacking. You're basically creating a Pokemon. Now whether Nintendo catches it as hacked depends on how reasonable the hacking is.
