I can understand where you come from. But I have a few points that can help make my case.
-Nintendo and Square did this with Mario RPG, and it worked...
-Disney and Square did this with Kingdom Hearts, and it worked...
-Enix and Square did this with Star Ocean, and it worked... (Granted, Square was only involved to an extent.)
The overall plot would be relatively unchanged, but there would probably be tons of new features. Two reasons why it would work:
1: You'd have Pokemon fans playing it. They're die-hard enough to stay with the series no matter what happens.
2: You'd have Square fans playing it. For instance, I didn't really like Disney games until Kingdom Hearts came out. And it was because of Square that I played it. And you know what? After I got to Traverse Town, I was hooked.
And EACH of those aformentioned games uses a different engine, from real-time, to turn-based. This is Square we're talking about here. They revolutionized the RPG industry. They would make it work.
