I've only played the first three generation of games as well as the FireRed/LeafGreen remakes, but I'd have to go with Pokemon Crystal, honestly. I like how so many more Pokemon are available in that game and how you can return to the Kanto region (like Gold and Silver). FireRed might be a close second for me. I just like how you can explore more areas in those games. As I remember, all you could visit was the Hoenn region in Ruby/Sapphire/Emerald. Plus, I'm not a big fan of the Hoenn region either.
