I really love the new cover-up shop. "Welcome to the completely unsuspicious shop! Where nothing weird happens!" And you read this while you see a weird tree with a mysterious antenna stickying out of the top. I didn't remember that from the GBC version XD
Also, I liked seeing a Dragonite, so you can definitely see Lance isn't talking to himself or to an invisible giant dragon that, for some reason, can punch people but not appear on-screen. If we ever get a second remake, I'd like to see the shopkeeper having a pokémon as well so it doesn't seem Lance is hyper-beaming the poor guy. Tsk tsk tsk.
I found it something weird when the Rockets said the passwords right in their in-battle message. I didn't remember that, and it made me feel weird... as in "heeey don't forget to talk to them to get the passwords, I know some of you will be stupid enough to forget it!". Maybe I'm just being too picky, but it felt unnecessary.
I really wanted to see the dialogue for the new Rocket grunt, the one who fought against Lance in G/S/C, and thus never talked directly to the player. And... he just said "...". Well done, Nintendo XD
Finally, I'm quite intrigued with the Spanish translation. After defeating Protón and Petrel, I was sure they'd keep the English versions of the names... until I was challenged by Atenea (which obviously is the Spanish for Athena, Arianna's Japanese name). Now I want to know whether they have named the remaining admin Apolo or Arquero :(
At least I'm glad they removed the "Mufufufu" when defeating her, and changed it for a more Spanish-sounding "Jujujuju". Because, if you just simply read "mufufufu" aloud, it sounds as if you were blowing on somebody. When I was 11 and was still learning to conjugate English verbs, I always wondered what that was supposed to mean.
