Are you aware of the different tiers? Smogon has different tiers based on usage and a few other things, so if you don't want to send out your Altaria against Mewtwo, there's other tiers that make Altaria a perfectly viable choice. The tiers are as followed:
Ubers
OU (Over-used)
BL (Borderline) This isn't it's own tier, but rather a middle point between OU and UU.
UU (Under-used)
RU (Rarely-used)
BL2 (Borderline 2) Just like the first one, this one is just a place for pokemon that are too powerful for NU, but not powerful enough to be placed in RU
NU (Never-used)

When I started out, I played in the RU tier, since I could use all of my favorite pokemon. These tiers are only in affect on Showdown, so be careful on wifi. RU is in its beta stages on showdown, but Uber, OU, and UU are up and running.

I don't know if you already knew all of that stuff, so I could just be saying the obvious, but just thought I would include it anyway.
