I like all the flying birds very much, so it's hard to pick. If I were forced to choose 2 it would probably be Zapdos and Ho-oh, but Lugia is very close behind.
They are a very solid remake in the spirit of the series, and I thoroughly enjoyed playing them. It felt as if someone had blown the dust off of the old manuscript that were the GBC versions and presented the story in a more clear and refined tone.

It's nice that they include him because it's a nod to the original generation of Pokemon games that started it all. Red represents the spirit of the old school 90's kids even today in new games.

The Whirl Islands are probably my least favorite. Not a big fan of long mazes with lots of encounters. Then again, I could easily say I was annoyed when the game came to and end because of how much I enjoyed it!
I always used the fly around everywhere method and hope to find him method. I got all the legendary dogs this way back in the day as a kid but that's probably because I had so much free time, lol.
Lenora posed the greatest threat, but I always grind-level my pokemon enough to beat gym leaders on my first try... so far anyways! Maybe next gen they'll get me =0.
I sold my old school cards in the mid 2000's for a couple hundred bucks. I had a mammoth collection but it seems even with numbers I'd probably get much less today... hmm.
It reminds me a bit of the Ocarina of Time story for Zelda as well. I prefer its ambiguity and simplicity to the arguably more impressive theatrics of Skyward Sword or Twilight Princess. The current Pokemon games, great as they are, are very cookie-cutter imo... The original series felt so much...
