    Just a nudge in the right direction for now though, you need to set a flag at the end of your script that aligns with the flag in overworlds in the events tab.

    So I changed the colour of Rattata to make it black using G3HS, which worked out fine. When I change the menu icon for Rattata, however, others who use those colours are also changed (such as NidoranM). Is there a way to change just one? Cheers.

    Yeah of course, I did say so! However what I've done has took a hell of a long time. Part of that is learning, part of it is perfectionism. And I've already done more, including a side quest.
