Pokemon Breeding has been a concept in pokemon since Generation II. We know the basics too it, a female and male give birth to an offspring that offspring shares the mothers species and notably some of the father moves. So what if instead of it being the same species as the mother or the father it become an entirely new species unto itself? It would be somewhat similar to Manaphy and Phione, yes Manaphy produces Phione but there is no line between the two Phione cannot evolve into Manaphy. So it would be with the new pokemon through breeding. In real life inter-species breeding some times leads to a new species entirely, so why not add that concept to the game. And to expand upon it the new species would have an evolution line of it's own, moves that even it's parents did not have, abilities it's parents didn't have and so on. Do I think it's going to happen? No, but would it bring something new to the table surely. It would definitely give something for professor Elm to do.

Breeding Evolution Revolution

I suggested this on the Nuzlocke forum awhile ago, and the only problem would be the following:
It's already established that the baby will automatically be whatever the female is (excluding ditto breeding). So for these new hybrid Pokemon to exist, they'd have the be bred at a special daycare.
With the amount of Pokemon in each Egg group, there are a huge amount of possible combinations, so there would either be only certain pairs that would work to make one specific hybrid, or a group of Pokemon can be used as the mother and father to create the hybrid. Example of the first idea would be "Pokemon A +Pokemon B = Pokemon X" and and example of the second would be "any two of Pokemon A, B, C, D, E, F, G, H etc = Pokemon X".
The hybrids, like mules and ligers in real life, would not be able to procreate.
There shall not, under no circumstance, be a hybrid between Skitty and Walmer.

Yeah the amount of pokemon for this to happen would be staggering to say the least. Way to many combinations as well. I think if they were to do this they would have to have a limited amount of pokemon like a target group not just all the pokemon. It sounds nice, but the plausibility isn't really there.

Um, Either way, there WILL NOT be one. Whether it's a wailmer or Walord.
Anyway, this could lead-if actually done- to some interesting Pokemon. Like, imagine a Pikachu x Vulpix breed... wow, sounds interesting!

The concept of producing a new species when breeding sounds cool, but it might force GameFreak to come up with 1000+ possible combinations for each pair of preexisting Pokemon.

This is a great idea !! This would really bring a revolution to pokemon. Breeding new species would be awesome. I mean seriously. That would take up too much memory, and probably need a lot of idea. That's if breeding any two random pokemon would give a third one that now other pair can give. It would be hard, but very accomplashible (LOL)
I don't see why they can't do a small retcon. It wouldn't be the first time. e.g. Magnemite wasn't Steel back in the day and eggs use to give level 5ers. But if it really matters they could make it hold a special item.
They could potentially be able to breed because as it is Pokémon are crossbreeding as it is. They may not be different species, but different sub-species.

There will be too many Pokemon for the creators to do and there will be too many Pokemon names to remember. I agree with Oregan's mathematical (if thats what you want to call it) theory. I've thought about this idea when I was a little kid (when the 2nd generation of Pokemon came out) but now looking at myself back then, boy was I stupid to think of that

To be honest, I think hybrid Pokemon is like...human and dog/or any other animal hybrid. It doesn't make sense. Although, since we are in the Pokemon world...

Right, if there were breeding evolutions, primarily, the offspring would look alike to both parents; except they've been combined. Similar to what we know as genetics. I think, that, there would also be some chromosomes involved, and thus, some breeded Pokemon would look different from its other sibling Pokemon, despite having the same parent. The differences and similarities would be either physically or Pokemon-jargon related (i.e: movesets, abilities, and the likes).

Or how about a liger, which is a lion/tiger mix?
Or better yet, since all Pokemon allegedly share mew as an ancestor*hence Mew being able to do everything,* all Pokemon in my eyes are more like drastically different breeds of dog as opposed to different species all together, which explains the previously mentioned kitten/giant whale mating pair.
