It does keep track of time. Are you playing with an emulator or a handheld console? There's an actual difference between them. :)

You may need to replace the dead battery in order for the time based events to work again.

If you are playing Ruby and Sapphire, you may need to fix the Berry Glitch with the help of an another Game Boy Advance and a link cable.

I noticed your New internal battery is running dry too fast thread, I think the issue is related to that.
