Attack from Above!
You decide to take the element of surprise, and fly up to the roof on Tailow. Marshtomp smashes the roof with Mud Shot and you jump down. The moment you land in the room, you're surrounded by several Team Aqua Grunts with their Poochyena.
"Sorry, but we can't let little whelps like you into the bosses' room." Bosses room? Jackpot! It was definitely a good idea to come in through the roof. Now to care of these Poochyena - they aren't individually strong but there are a few of them - how are you gonna take all of them out at once?

@DarkPulse - Well Tailow can still fly, it just can't use the damaging attack Fly. Flying Pokemon can still fly without the actual move Fly.
 
Uh, just to clarify, it was only one move - if you pick the right one, then it can take all the Poochyena out anyway.

So that's one for Mud Shot, one for Quick Attack, and Makbets needs to clarify which of the two moves he actually wanted to use.

Use Mud Shot!
Marshtomp blasts a Mud Shot attack at the Poochyenas, knocking out two of them, but the remaining ones lunge at Marshtomp, with their Tackle attacks. Marshtomp eventually finishes them off with more Mud Shots, but it has taken a fair bit of damage by this point.
"Fine." says one of the Grunts, "You can pass. You don't stand a chance against our boss anyway." You run past them and into the next room, coming face-to-face with a man in blue uniform.

"My name is Archie, and I'm the leader of Team Aqua."
"Why are you here?" you ask.
"Water is the lifeblood of everything. If there was more water in the world, everyone would be happy. And that's why I need this here Red Orb." He shows you a glowing red orb. He speaks into his walkie-talkie "We got what we came for. We're pulling out!"
"Not so fast!" you cry out, as Archie begins to walk away. "I'll fight you for the Red Orb!"
"Oh really?" Archie sends out his Pokemon.

Wattson comes running up.
"There you are! And this is Archie, I presume."
"A Gym Leader, huh?" says Archie, "Not that matters. I can crush you both if I have to."
"Hmm..." Wattson says to you, "We don't stand much of a chance against him, but can we really afford to just let him walk off with that orb? If you chose to fight, I'll back you up, for what it's worth."
