Ok, i think what the issue is... Maybe.

The way Pokémon battle sprites work ia they use the same palette for both front and back sprites.

So if I understand what you've tried to dk correctly, you've tried to repoint the palette for the new back sprite only? Which in turn is not the exact same as the one for the front sprite. Which is what ks messing it up.

Does that sounds about right?

I am not talking bout Pokemon's I am talking bout the protagonist back sprites :(

Righto. Not sure what the go is.

You can always just change the palette colours manually in NSE by copy and pasting the 4 digit code for each.

See if that works instead of repointing the palette
 
Naw it ain't working mate :( take a look at my error (back sprite is ripped that's y I wanted to change :)


P.S the distorted pal is the pal of my new sprite |

Isn't that a copied sprite?
Anywho, the problem you're facing is pretty common. And the fix:
First: Write to ROM.
Second: Save image to ROM.
Third: Save pallete to ROM.

SECONDLY The steps u mentioned ARE ALREADY DONE :|

I am assuming it gotta do something with palette overwrite coz when I tried to repoint the pal somewhere else, it isn't repointing (it uses the same offset of the old pal even after repointing the pal to rom :(

ITS REALLY CRUCIAL COZ WITH THE FIRST TRAINER BACK SPRITE I HAVE ALREADY REPLACED OAK'S BACKGROUND AND OAK (IT WAS A TOTAL PAIN IN THE A**) AFTER THAT I THOUGHT OF UR ADVICE (poke chu) ABOUT RIPPING OTHER PEOPLE SPRITES (AS A CREATOR I FELT DISTURBED) SO I THOUGHT OF CHANGING THE BACK SPRITE AND TRAINER SPRITE WITH MY *OWN* SPRITE AND THIS SH*T HAPPENED :\

Chill. Please. It's normal to have these things happening to you. And if all those steps are done, use APE, as Tacobell said.
