In no particular order:

Kaworu Nagisa (Neon Genesis Evangelion): Yes, I admit it's because he's cute, philosophical, and totally gay for Shinji. Also, he was involved with an awesome plot twist.

Vash the Stampede (Trigun): Let's see. At first, I adored him because he was hilarious, but as the series progressed into deeper territory, I found that he was slowly turning into a multidimensional character -- plagued by a dark past, accidentally at the center of violence, a pacifist at heart just trying to help out when he can. He's a beautiful character.

Tamaki Suou (Ouran High School Host Club): Cute, goofy, overprotective, overdramatic. Tamaki has entertained me since I first started watching the series, and he still does.

James (Pokemon): This guy is the only reason why I've bothered with the anime for this long (other than the vague hope that it'll return to the awesome craptastically animated flavor of the first season). He's a goofball, a bad villain, and quite possibly just a good guy at heart. He yearns for freedom, and he just happens to have gotten mixed up in the wrong crowd to do it.

Bill (Pokemon): As insane as this candidate for being on my favorites list is, I've adored Bill for years because of a combination of the accent and the potential for fanfiction. He's extremely flamboyant yet also a puzzle to put together if someone wants to bother. (As in, spend the episode picking up little details, and he'll tell you more about himself than most people realize.)

Haruka Ten'oh (Sailormoon): She's strong and constantly serious, one of the cool ones of the group. ...Okay, she's just on here because Sailor Uranus is generally awesome. And she looks sweet in a male uniform.

Hotaru Tomoe (Sailormoon): I admit it. It's because she's cute and destructive and possessed by a great evil and a variety of awesome things. Let's just say I think it's an awesome story arc when a character who seems to be a protagonist (or on the protagonist's side) actually turns out to be one of the main villains. Which also explains why I adore Kaworu.

Ayumu Narumi (Spiral ~ Suiri no Kizuna ~): Stoic, pessimistic, devastatingly intelligent. Ayumu is just generally a fascinating character to watch because it's always difficult to tell where he'll pull out the solution to the problem. His reasoning is always fascinating to listen to, and his confidence in the beginning is a surprising breath of fresh air compared to every other main character in anime I've seen, who are either both unconfident and whiny or overconfident... and also whiny.

Kumi Kawamura (Alien Nine): Yet another cool, collected character with an unusual amount of intelligence. Kumi acts strong in order to protect Yuri, although she's got a lot of damages she's hiding. Also, I admit I nearly cried about what happened to her at the end of the OVA, which very rarely happens with me.
