"NPC", so do you mean game counterparts, then?
In that case, my favorite changes a lot, but I really liked Bianca's anime version. She became far more spunky, and I liked her better this way. The game didn't do as much justice to her, in that respect... same with Barry. I found Barry a lot more fun in the anime version than in any other counterpart of his character.
I also really like Gary when I was younger, but not so much anymore, lol.

Probably my favorite anime implementation of an NPC is Giselle (based off of R/G/B/Y's Lass). Quite interesting how bratty she was in her episode, even as Ash was interested in her.
Another one high on my list is the anime implementation of Whitney. Even though she was just as outgoing and forceful as her game counterpart, I actually found it interesting that she didn't cry like a baby when Ash defeated her Miltank by having his Totodile dig ditches with Water Gun to derail Rollout.
