The Legend of Zelda: The Minish Cap does it for me. The GBA version of ALttP had awful controls. I've replayted TMC the most out of all my GBA games. Vibrant graphics, great music, wonderful level design. Best 2D Zelda I think, only downside was that it was too short. Way too short.

I guess mine would have to be the Sonic Advance series, Texas Hold Em' Poker, Banjo Kazooie: Grunty's Revenge, Metroid GBA series, and basically the whole Mario series (including Mario and Luigi, and Mario vs. DK). The Pokemon would be my favorite, but it has nothing on Blue Red and Crystal.
