Funny Games

The Portal series is one of the best games in terms of humor - Wheatley is amazingly well-written and he makes the experience awesome.

As well, Fable III has its share of moments.
 
No one has mentioned the Mario & Luigi series? Any of Fawful's lines are golden, along with Luigi's antics, the L33t Hamm3r Broz., and just the random humor that's prone to pop up at any time.

And of course, I can't say anything about the Portal series that hasn't already been said.

Yeah, that game has to have had the best localisation of any game that I can think of. The puns in names are even carried across to other languages.

Eg. April May in PW:AA is known in the French version as Masha Vril, a play on the French names for March and April. :D That's just sneaky. :D
 
I usually find games like Metal Gear Solid that take themselves super seriously funny at times. I love the series but some of the cutscenes had me giggling. And as mentioned above, the Ace Attorney games are some of the funniest I have ever played. Ratchet and Clank usually makes me laugh and so do some of the Crash Bandicoot games.
 
Action 52, it was just so terrible that it was hilarious xD Oh and Slippy always crashing etc. in Starfox 64 so damn annoying.
