you should already know rom hacking when you come on here.
Well you go to toolbox and find basic tools.
Darthatron's tools, Advance map and pokescript are the most important parts of hacking.
Learn rom hacking and other stuff in the tutorials section.

You get programs such as Advanced Map, ScriptED, and etc, and you can edit pretty much everything in the whole game.
Like the others have said, go look around in the tutorials section and the tools section, decide for yourself a good storyline that you think will be suitable for the game, and then proceed to make it.
