So, Sinnoh introduced honey trees. Slap some honey (that team Galactic must have to attract Pokemon in great numbers) on one, wait 6 hours, and come back to (hopefully) one of the following Pokemon.

    Aipom
    Heracross
    Wurmple
    Silcoon (Diamond/Pearl only)
    Cascoon (Diamond/Pearl only)
    Burmy
    Combee
    Cherubi
    Munchlax

With headbutt trees returning in the Gold/Silver remakes, it's incredibly likely that the honey trees would be included in Diamond/Pearl remakes. What changes would you like to see? What Pokemon introduced in gens 5/6/7 would go good on these trees?

I don't think it's more-so the Pokemon I'd change, it's the mechanic itself. I mean, 6 hours is pretty long considering you want to progress through the story. Not to mention having some type of map that lets you know where you put the honey and on what tree would be helpful. If I had to change the Pokemon that appear, I'd definitely like to see Cutifly, Venipede, Larvesta, and Dewpider to name a few.

While it was a good mechanic to have in the game in the sense that there was a new way to hunt for and find some Pokemon, you're right to say that you have to wait too long. Even in a first time play through, 6 hours is enough time to get through 2 or 3 gyms, by which time I've forgotten about the tree.

I would imagine remakes have similar dexes to their original game so the species list won't need to much tweaking?

I'd like to see them at least half the amount of time it takes for a Pokémon to appear, 6 hours seems way too long for only a single encounter. I'd be a lot more inclined to use it if they made the encounters every 2-3 hours and also expanded the rarity of Pokémon available.
