    What tells the program how to arrange/setup the files? I've been into decomp for a bit, but I've realized I don't really understand how the core processes work.

    Since we're making something essentially from scratch I guess I'm wondering where what tells the compiler
    the structure of what we're making is?

    Really drilling down, how does it know what gba is, or know how to make it?

    That would be the linker script file. It specifies what addresses correspond with the console's ram and rom, and it defines where everything is inserted.
