Ok, so I beat the Elite Four about 20 minutes ago, then, when I went to get the Ruby & Sapphire plates so I can trade with the other games, there was no cave behind the rockets, also I went to try catch Mewtwo, the guy is still in front of the cave, can anybody please explain what is happening to my game

Did Oak give you the National Dex? You need it for the R&S plot to start, and the Cerulean Cave won't open until you have got both items. To get the National Dex, just get 60 pokémon in your pokédex and show it to Prof. Oak. Then the Rockets will move so you can enter the cave and keep progressing.
