Mine are usually characteristics, like Wisdom for Noctowl, Silence for Girafarig (giraffes don't utter sounds), Code Red for Tyranitar ;), Hurricane for Salamence, and I'll potentially name my Garchomp Scourge when I can get Platinum :D.

Usually, I NEVER name legendaries because it seems to skew their importance. In elementary school, right after I caught Latias, my friends and I tried to figure out a name...we ended at Lt. Star. Yeah...I changed it to Latias VERY quickly later on.
Otherwise, I only name legendaries if their original name seems wrong... like I'm gonna name my Uxie Uxle because it feels more legendary.

I nickname some of my Pokemon. Pokemon Pearl was the only main Pokemon adventure game where I nicknamed my entire team.

Empoleon - Azuria (Az-err-ee-a)
This name is derived from "azure", which is a shade of blue.

Luxray - Raye (Ray)
Not hard to figure out where this one comes from - "ray".

Rapidash - Fiora (Fy-or-ah)
Derived from the word "Fire".

Bronzong - Iore (Eye-ore)
Derived from the words "Iron Ore".

Roselia - Botane (Bot-a-nee)
Derived from "botany", and is pronounced that way, too.

Drifblim - Ciela (See-el-la)
Yes, I know this is the name of the fairy in Phantom Hourglass. I thought of giving my Drifblim this name because "ciel" is French for "sky".

Cyndaquil - Flara (Flarr-ah)
This name is actually the shortened form of the name of a Mario character I once made up. The character was a fire-loving Toad whose name was Flara T. (based on the fact that most Toads in Paper Mario have "T" after their names). I thought this name would be appropriate for Cyndaquil, since it was Fire-type and female.

Chikorita - Cherri (Cher-ree)
I thought this name just sounded appropriate for a female Chikorita.

In Mystery Dungeon 2, I gave every single Pokemon I recruited a nickname. The legendary trio (Uxie, Mesprit and Azelf), like the other Pokemon, got nicknames, but I made them sound similar to each other to make them seem even more like a trio.

Uxie - Citronia (Sit-rone-ee-a)
Derived from "citron" which means "lemon", based on its color.

Mesprit - Cerisia (Sehr-ee-see-a)
Derived from "cerise" which means "cherry", based on its color.

Azelf - Azuria (Az-err-ee-a)
Derived from "azure". Yes, I know I gave my Empoleon the same name...

I make up random names ;) Oh I know the most random name to name a pokemon ever!!!!!! Kittykat the Mewtwo! No seriously!
 
I'm unoriginal, so I take the first part of names and make them cutesy.

Charizard = Charza
Vaporeon = Vappa
Raichu = Riri
Pidgeot = Pipa
Clefable = Cleffa (another pokemon, but I like the nickname. xP)
Aerodactyl = Aera
 
I think when I first got FireRed, I tried nicknaming my first team, they were something like:
Charms the Charizard (yeh, uncreative XD)
Sparkler the Raichu
Tierra the Nidoqueen
Skylar the Pidgeot
Aurora the Vaporeon
...um. I feel bad. I'm forgetting one.

And I've only nicknamed a couple in D/P, I like picking different names for them, I have Kanu the Luxray, Laki a Floatzel, Sonata a Cresselia... I think that's it. I've gotten a couple of traded ones with nicknames, from the GTS and stuff. I love the French names for the Eevees, I have a little Evoli, hehe, and if I don't find a Noctali, I'll probably just nickname one of my Umbreon.

edit: heh, Soluna and I had similar teams for the first ones XD

That reminds me of something someone said...that if you don't nickname your Pokemon and call it by its species name instead, it's the same as calling your friend(s) "Human" in real life! :laugh:
 
I don't think I have ever nicknamed any of my Pokémon, come to think of it. I don't know why, but it just seemed a little annoying to me. I suppose it would be a nice feature if you battle online a bit, but when one is just playing in-game, there really isn't much of a point to it. Plus, I really just like the little names Gamefreak gave them, most of them are quite nice.

However, I do nickname my Pokémon using roman characters in my Japanese versions. I mostly do this to avoid my own confusion to be perfectly honest...

Well, I never liked nicknaming my Pokémon at all really. :\

Then, whenever I get bored, I play Emerald version, then, whenever I catch a Pokémon, I nickname them, depending on the friends I have here. If it's too long, I shorten my frieds name. :mudkip;):

There're three groups in my boxes whom I nicknamed, contest-built Pokemons,
Slaves, so kinda like Camerupt named Heater, Linoones named Pickupers, Pelliper named Transport...

And Pokemons which I don't really care about....these Pokemons usually end up getting hillarious names like my secondary Metagross named "Gross Ex" :P most of the names are ununderstandable in English tho...

My main battlers are left unnamed, as battling with a nicknamed Pokemon makes me feel...weird.
