So what about the criteria of "helping to create/running natural processes of the universe?" Like the classical Gods, Legendary Pokemon seem to explain natural occurrences and/or have had some part in the creation of the world as we know it.

Look at confirmed Legendaries:

Articuno: Responsible for blizzards/Winter
Zapdos: Responsible for thunderstorms
Moltres: Appearance triggers Spring
Mewtwo: Clone of a Legendary
Mew: Ancestor of all terrestrial Pokemon
Raikou: Responsible for thunderstorms
Entei: Responsible for volcanic eruptions
Suicune: Controls the wind
Ho-oh: Governs the Legendary Beasts
Lugia: Governs the Legendary Birds
Celebi: Governs the forests, possibly responsible for Pokemon eggs
Regirock: Responsible for calling/related to Regigias
Regice: Responsible for calling/related to Regigias
Registeel: Responsible for calling/related to Regigias
Kyogre: Created the oceans
Groudon: Created the earth
Rayquaza: Created the sky
Jirachi: Provided humans with a means to have wishes fulfilled
Deoxys: Ridiculously powerful (don't like this one too much)
Uxie: Provided humans with intelligence
Mesprit: Provided humans with emotions
Azelf: Provided humans with willpower
Dialgia: Created space

Please don't try to use "I said a legendary, not legendary" as an argument, because there really is no difference.

There is a difference, if you had been paying attention to his argument you would notice. A Legendary Pokemon is different from a pokemon that is legendary, note that the word legendary is proper in the first case, and not so in the other case. The pokemon that Neiteio mentioned are Legendaries, while the ones you mentioned that aren't in his list are legendary, because they have legends associated with them.

Legendary - Immensely powerful, extremely rare, and usually have myths or legends associated with them

legendary - Have myths or legends associated with them, that's it.

Also, I disagree that slowpoke can be classified the same way as, say, Mew because Mew is legendary across the Pokemon world, or at least across Kanto, while Slowpoke is only considered legendary in one single town in the Pokemon world.
