Is it me or does it seem like some of the attacks seem to deal more dmg in Platinum then in D/P?

Because i just got finished battling Jun in Hearthome City and the BubbleBeam did more dmg to my Monferno than in D/P

    Is it just me?

There's damage calculations done for each attacks. The amount of damage dealt depends on the Pokemon's stats (attacker's offensive stats, defender's defensive stats), nature, move and tons of other factors.

That's why moves might do slightly less damage than before, slightly more, etc...even if no conditions changed. The damage formula can be slightly different each time.

or maybe this time, enemy Prinplup has a Modest nature or something.

it is probably based on the skill stats and everything. Also it also depends if it is close to a critical hit but mostly on stats.

Every single individual Pokemon has a predetermined, unchangeable value known as individual values, or IVs, for each one of the six stats. These range on a scale of 0-31. The higher your IVs are in a stat, the higher your stats will be in said stat. Likely, your Platinum Monferno has a lower Sp. Def or HP IV than your Diamond/Pearl Monferno.

In short, yes, it's just you.

I believe so. I've tried it with two pokemon I've imported from Pearl on two different Platinum games, but there is no difference (Other than 1-3 points). Nothing major. :/

I think his pokemon's levels are higher in platinum, so that may have something to do with it.

Nothing has changed since D/P. In the future, please use the Q&A thread.
