It will still be Brendan and May, without appearance customization, but they will look slightly different.

Wally will still be a sickly rival.

Juan will be 8th Gym Leader, and the Champion will be dependent on what game you are playing (Steven in Alpha Sapphire, Wallace in Omega Ruby). You will be able to fight the other one as a super boss either in Meteor Falls (Steven in Omega Ruby), or the Abandoned Ship (Wallace in Aqua Sapphire)

Will there be any other League-related changes?
Some gyms will have slight redesigns, some will be modeled after Emerald, some after Ruby and Sapphire.

Will Scott make a return? If so, what as?
Scott will act no differently from RSE.

What will Rayquaza's role in the story be?
Rayquaza will show up to stop Groudon and Sapphire, but you can only fight him in the after game. You do not need to go to the Sky Pillar to awaken him.

Kyogre will become Water/Ice once Mega-Evolved, while Groudon will become Ground/Fire. Their abilities will not change and they will not get any special moves. You will fight against either Maxie with Mega Groudon or Archie with Mega Kyogre. After the battle, the Mega Pokemon will flee to Sootopolis. They will Mega-Evolve via Blue Orb and Red Orb.

What will the Version Exclusive Pokemon be?
Plusle and Minun, Mawile and Sableye, Zangoose and Seviper, Solrock and Lunatone, and finally you will be able to encounter both Lotad and Seedot, but they are rarer in one game than the other and vice-versa.

Will Generation IV - VI Pokemon be available in the wild?

Generation 4-6 Pokemon can be found in the after-game. All of Gen 4 can, but only some of Gen 5 and 6.

I think of course, they will be Brendan and May. However, they will be customizable. I honestly think Brendan might be replaced. He never had a big anime role, just like the girl in Crystal, and they replaced her.

Just like he did in the original games. Maybe a better team, though. He might evolve things like his Roselia.

Steven will be the champion. Juan will be some sort character like Brycen in Black 2 and White 2, not playing a role until the after game.

Minor NPCs will mention seeing a "flying dragon" throughout the game.

Kyogre and Groudon will get a new ability, one that raises how much damage you do based on how much HP you have. This will make Eruption and Water Spout SUPER overpowered. Their mega evolutions will be a water/ice type or water/dragon for Kyogre and ground/fire or ground/dragon for Groudon. Team Magma and Team Aqua will still be trying to do what they did in RSE, but they will try to use the Red Orbs and Blue orbs to get them, causing them to mega evolve and having the player catch them that way. So yes, they will have the Red Orb and Blue Orb as their Mega Stones.

-Aqua and Magma, of course.

What role will Wally play?
-A primary rival whose Gardevoir will be able to Megavolve. He will also possibly help ease the character into mega evolution.

-Juan will probably be there during the Kyogre/Groudon event, along with Wallace, but will not be the gym leader. He will also probably interact with the character and Wallace occasionally.
-Wallace will stay as the Sootopolis Gym Leader.
-Steven will stay Champ, but his post-game interaction will be included.

Will there be any other League-related changes?
-I think the only changes will be in the pokemon used by the E4 and the champ. Maybe the looks and effects in the rooms as well.

-Scott will pretty much have the same role.

What will Rayquaza's role in the story be?
-I doubt he'll have one. He may have a side quest similar to the one Suicune had in HGSS.

-Some more deserving Gen 3 pokes, such as the starters, Salamence, Metagross, Tropius.

Where will the stones for the new Mega Evolutions be hidden?
-Areas that share similarities to the pokemon. For example, Salamence's would be hidden somewhere in Meteor Falls.

-The battle frontier would be new to RS. I read somewhere that Mega Lati@s would have a separate storyline in this game, so there would probably be some new areas introduced for them.

-He will play the same role as he did in the past games, only with a more diverse team with pokemon from Gen IV,V, and VI. Maybe even a Mega Gardevoir.

-Steven will be the Champio, while Wallace will be the Sootopolis City Gym Leader. Juan was only introduced in Emerald so he wouldn't be in the remake.

-The will be more diversity of pokemon among the Elite Four, because their teams were lackluster in Ruby and Sapphire.

-Yes he will return as a scout for the battle frontier. This is because the Gen IV remakes, Heartgold and Soulsilver, contained elements from Pokemon Crystal as well.

-The same as Ruby, Sapphire and Emerald, where he will stop Kyogre and Groudon.

-The same as before, only that Team Magma and Team Aqua will be using Mega Stones to try and control them and overpower each other.

Juan will do whatever he did in the Original RS, Wallace will be Gym Leader and Steven will be the same Rock Collector he has always been.

Nope, I think aesthetic changes will occur in most gyms, but surely that's a given because of the 3D-ness of the game.

Maybe, for Battle Frontier.

Same as Originally, but I think to escape they Mega Evolve then are released. You will then be given the Orb and expected to find them. Then you get to the awesome 360 degree pan that Nintendo showed.

Well, don't the orbs need to be returned before the end of the game? If so, I'm not sure, I think Steven *may* have something to do with locating the Megastones for the player, he'll probably see something about the player being an amazing trainer and show you what he found.

Omega Ruby - Groudon, Latios, I think a trend will be followed and not many additional legendaries will follow onto this game. Maybe there will be something to do with the Gen IV legends, but I doubt it.
Alpha Sapphire -Kyogre, Latias.

I think so, I think more likely gen IV will feature more, due to the fact that they aren't in any 3DS game yet, and Black2/White2 isn't exactly outdated...

Yes, but I think that they can't cover the whole Generation IV - VI pokemons

I think, the pokemons that will be included will be the other evolve forms of eevee to complete the eeveelution and the pokemons that are worthy to raise.

Mega Groudoon, Mega Kyogre, Mega Tropius, Mega Togekiss, Mega Electrivire, Mega Dusclops and other pokemons that are weak so that they can become stronger.

Steven Will give it to you since he doesn't know what is the use of it. You can also find in the caves.

After defeating the pokemon league you will fly to a next region where you will be intoduced to a new rival. After defeating the second League you will be invited to a World Championship

I want Steven to still be in the game. Maybe a Red-like after-achievement. Wallace will always be THE eighth gym leader (or THE champion, idc). GRACEFULSHIPPING WALLACE + WINONA FTW. Tbh, Juan fits both the eight gym leader and the champion. He certainly capable for both.

No. Nostalgia will win.

When I first heard of megastones, I knew there was going to be remakes, because there are stones specific to Groudon, Kyogre, and Rayquaza. I think there are going to be Sinnoh remakes too because there are stones specific to the Legendary Pokemon.

What do you think. Over the generations, there are many Pokemon that seem like they are created in pairs with each other. So, just separate those pokemon.

EDIT June 23rd: Mega Sableye is confirmed (A long time ago, but no matter)! Ok something to build on. I love the design! It makes me think of the stories of "cursed gemstones" Sableye might be the culprit in these curses! Hmm... Real Life Sableye confirmed! It made me think. Why only a ruby coloured gem? So... Maybe, like Charizard, Sableye will get two or, dare I say? Five megas. Maybe one for each of the gemstone named Pokemon Game? Mega Sableye R (Learns Cursed Drill? Burmese Rubies are cursed to the the miners that mine them. Blood Diamonds, but Blood Rubies), Mega Sableye S (Learns Cursed Degeneration? The Delhi Purple Sapphire, actually an amethyst but called a sapphire, caused alot of misfortune to it's first owners, health and financially), Mega Sableye E (learns Cursed Voice? Juan will be the Sootopolis Gym Leader and Wallace will be the Champion. Steven will appear as a post-game rival, like in Emerald, and probably also appear in some kind of tournament.

After they fly away, the player must find the other version legendary, which will only cause them to fight; Rayquaza will then appear to end the conflict.

Similarly to HG/SS, they will be available in postgame areas and in swarms, but not during the main storyline. There will also be many post-G4 Pokemon in an area of the Safari Zone that will be locked to the player until they beat the E4.

Mostly new 6th gen Pokemon, nearly all of them aside from the legendaries in fact, plus a few from 4 and 5.

3rd gen Pokemon only. Kyogre and Groudon of course, Latias and Latios will be revealed. Seviper, Zangoose, Sableye, Ludicolo, Torkoal, and Tropius. Nintendo will try to avoid introducing too many.

Where will the stones for the new Mega Evolutions be hidden?
Postgame areas only. Mega Evolution won't be a part of the storyline until Groudon and Kyogre Mega Evolve during their climactic battle.

New areas to be introduced?
A short water route linking the Battle Frontier to the rest of the map, and more routes linking it to the other islands seen to the southeast of Hoenn, very similar to the Sevii Islands.

Ideas for post-game content?
The Battle Frontier on its own should keep a lot of people happy! Aside from that, look for more battle areas similar to the Battle Chateau, although these will also be available during the game. Contests will also make their return, and like in Emerald will only be available in one place.

In regards to Juan and Wallace, I think that they'll maintain the roles they had in Emerald. It would make little sense for them to cut the character out to remain true "Ruby and Sapphire" alone. So Juan will remain the 8th Gym Leader and Wallace will stay the Champion. Steven will remain the wandering trainer sort of person and have a great interest in the Mega Stones.

Will there be any other League-related changes?

Spoiler:

It could be possible for Steven to be the Champion on the first run of the E4, and Wallace taking his place in all the subsequent runs. I believe this to be possible if they decide to hold access to the Mega Stones until post-game. If that was to be the case, the Steven might use at least one Mega evolve in his team and give you the Activation Item after you defeat him. Then become the wandering trainer type to find other Mega Stones and you would run into him in areas where you find the Stones.

Will Scott make a return? If so, what as?

Just like I don't think that they would get rid of a character in a remake in Juan's case, I believe the same would hold true here. You will run into Scott just like you did in Emerald and he will still be the Owner of the Battle Frontier

I would really like to see some signature moves and abilities. I'm not sure what exactly to expect in either case. Maybe a Drought/Drizzle that cause damage on top of Sunny/Rainy weather. Like Drought causes burns and Drizzle causes a flood animation (a lot like a Sandstorm). As for their roles, I believe that they'll remain the same as they were in the originals. And in regards to the Red/Blue Orbs; if that was to be the case, then they would have to change the item names to Groudonite/Kyogrite to stick to Mega Stones have an -ite suffix.

I think Steven will be more involved into the Mega Stones and he'll be more likely to battle you than in R/S/E. I doubt he'll be the champion, I bet the champion will be Wallace. Juan will be the Water Gym Leader.

I doubt other changes rather than aesthetic and the classical reorganization the rival teams could get. Maybe some mega-evolutions.

You'll have to search for him, in order for him to appear and stop Kyogre and Groudon of causing mayhem. He'll not be capturable till you defeated the eighth gym, found the jade orb and went into the Sky Pillar, though.

-Same as Emerald, except he'll Mega-Evolve when you go to battle him.

Who will be the protagonists?
Obviously Brendan and May. I don't think they would be left out, especially considering the fact May was in the anime for four seasons.

What role will Wally play?
Probably the same role as he had in Ruby and Sapphire, being a sick kid who catches a Pokémon because he's lonely then lets you battle him everyday at Victory Road. Omega Ruby and Alpha Sapphire are full remakes, so that's what I would expect.

What roles do you think Juan, Wallace, and Steven will fill?
Here is where Emerald comes in. Here's some short off-topic speculation. I think there are enough changes from Ruby and Sapphire to make an Emerald remake, including evidence of the Delta Emerald trademarking. Nintendo is planning something. So, I think Steven will be a champion in Omega Ruby and Alpha Sapphire. Juan will be kind of left out like he was in Ruby and Sapphire. In the possible Emerald remake, Wallace will be the new champion and Juan will be a gym leader.

Will there be any other League-related changes?
I think the teams will stay the same, but with different moves. Also, the Elite Four and the Champion could have Mega evolutions in their teams.

Will Scott make a return? If so, what as?
In my speculation with Delta Emerald, the Battle Frontier comes in. I think the Battle Frontier will be in Omega Ruby, Alpha Sapphire, and Delta Emerald. So yes, he will be included as the same person he was, talking to you and giving you battle points for the Battle Frontier.

What will Rayquaza's role in the story be?
Again, these are full remakes. So, Rayquaza's role will be pretty much the same, his role in Ruby and Sapphire, and his other in Emerald. BUT, we see Kyogre and Groudon's new form changes, so I think the exact same thing will happen to Rayquaza, and that will somehow be added as an extra to the original storyline.

Kyogre's type would be Water or Water/Ice. Its ability would be a new ability which is the same as drought but also powers up Water and Ice moves a lot. Something like Cold Rain. It signature move would be a new powerful water move with over 120 power.
Groudon's type would be the original Ground or Ground/Fire. Its ability would be similar to Kyogre's ability. It would be Drought but boosting Ground and Fire moves a lot. It's signature move would be similar to Land's Wrath, but with higher power. Something like 120.

Considering these are full remakes, they will do the same thing but have some tweak in the storyline as to mega evolving in some way when Team Aqua and Magma start to control them.

Yes, I think the mega stones will be the Red/Blue Orbs. It will involve them coming in contact with Kyogre and Groudon and having them Mega Evolve, no one having a clue what happened.

The same as the Original Games, but I think they will both be obtainable in one game, like HeartGold and SoulSilver did. Also, other things like being able to catch the creation trio, Dialga in Alpha Sapphire and Palkia in Omega Ruby.

Yes, but post-game.

It will include Dialga, Palkia, and Giratina, and a mix of other Pokémon from Sinnoh, Unova, and Kalos.

Probably Milotic, Metagross, Sceptile, Swampert, Kyogre, Groudon, Rayquaza, Kecleon, Ludicolo, Shiftry, Zangoose, Seviper, and Wailord.

Where will the stones for the new Mega Evolutions be hidden?
All around the region, or after a sort of event like the huge gem thing in Kalos that summons them. I can't be too specific. It's just pretty random where mega stones are hidden in Kalos, so I don't know about Hoenn.

New areas to be introduced?
Some special islands/archipelago around Hoenn. Also, this is just a hunch, but you could travel to Johto.

Ideas for post-game content?
Of course, catching tons of non-native legendaries like HeartGold and SoulSilver, an extra quest from Prof. Birch, or even traveling to Johto. Battle Frontier and Battle Tents.

I may not be correct in some areas, but hopefully I am able to predict some aspects to the game in here.
