I just keep them ambiguous, largely since there's no real reason that that sexes need to be applied to legendaries (for reproductive reasons) and, as far as genders go, I really don't think certain various personality traits or non-gender specific aesthetics really imply specific genders- either in Pokemon or in people. I don't think the world'd be as varied if it worked that way.
