Whether talking about generations or anime seasons, the Pokemon of those groups don't have any commonalities other than being the first new ideas of the designers. How would you organise Pokemon into themes that run beyond types or tags?

Design inspiration. Groups all the cat Pokemon (like Meowth, Litten, Skitty, ...) together, the fish Pokemon (Arrokuda, Wishiwashi, Magikarp, ...), inanimate objects (Klefki, Vanillish, Stonjourner, ...), and so on.

Could separate by location found. Divides into City, Forest, Water, Cave, Desert, Grassy, and Snowy fairly well. Considers Zubats synonymous with caves, for example.

Might be more of a relic of older times, but perhaps Diurnal, Nocturnal, Crepuscular (twilight), and the other time periods? Stumbles upon far more Hoothoots and Ghost-types at night.

Thanks for your reply. How about which ones have an inspiration which is synonymous with a country?

Maybe? Probably winds up being very small groups with few total members across all of them. Sticks Pokemon like Pancham and Pangoro in China. Who else belongs there? Drampa? Grabs a few for Mexico (Hawlucha, Maractus, and Ludicolo), plus a few other countries.

Could be more viable than realized, though. Admits being ignorant about many myths, animals, and cultures. Created regional exclusives for Pokemon Go, on that note.
