I know the Orange League islands is one.
I believe the Grand Festivals is another.

    Anyone know any others?

I'm IP banned from Bulbapedia, but thanks for closing my first topic Mods!

A lot of movie locations are not in the games. Take Alto Mare for example, the place where Ash and Co. went to meet Latios and Latias and saved them from being captured by Team Rocket. There was also Oldale Ruins, which is close to Oldale. LaRousse City is home to the Battle Tower in Hoenn, and not exactly present in the games. Those are just like cities and locations though.

Charicific Valley doesn't exist in the games. I think it would be cool if it did. I could catch Charizard! Arborville was in Johto and the Celebi movie occured here. Pokemon Land doesn't exist in the games either. This was the amusement park in the first season where Ash and his Pokemon got separated and there was a few large mechanical Pokemon roaming around. And then there's the Tree of Beginning, the movie setting for Lucario and the Mystery of Mew.

That's just a few I can think of at the top of my head, though the majority of them are locations and I'm not sure if that's what you were asking about.
