That is an old bug which has been fixed quite a long time ago. When did you download the game? And where did you download it from? I can instruct you to fix the bug, it's not hard at all, just open the game folder, the SBS folder, and the file "pokemon.txt". In it, find Fletchinder, and in the line "Evolutions" (is mostly the last line) add this:

I can't seem to find that setting and I don't quite understand the F1 controls...The "Controls" option isn't there. I downloaded it from this thread yesterday I believe.

I must be quite honest, I don't understand the Controls setting that much either. The general settings, meaning the controls settings included, are a product of RPG Maker XP, and not this game itself. Sorry, but I can't help you much further. I hope you still have fun with the game, though :)

There are 2 Master Balls which you acquire in the canon game. But technically, there's an infinite number of them, as you can win them in the Pokemon Colosseum and the lottery, I believe.

Also, that is not a bug. The guy should be still on the top floor of the yellow building.

Yes, there is Mega Evolution. It gets unlocked on Route 9, you can't miss it. Have fun =)

Yes, of course you can find Red. Go to Rolford City, and there, in one of the buildings, you'll find a trainer who looks like Brendan (The Pokemon Emerald male trainer).
Talk to him, and he'll give you a quest to find him a strong Absol. Complete the quest.
Now, after defeating the Pokemon League, go to the Tower of Transyl, and you'll find Brendan standing there. Talk to him, and proceed into the tower. Now, the markings on the top floor will not take you back to the entrance, but to the missing part of the Tower. In there, Red can be found.

You can download the game again, go into the PBS folder, copy the pokemon.txt file, and replace it in your current game's folder. You don't even have to do that, you can just play it from the newly downloaded folder. The save file won't be lost.

According to pokemon.txt in PBS folder (note I didnt touch this)

This game is for Windows only. You download it and play it direct on your PC, no emulator needed.

Gengarite is in the second part of the Tower of Transyl. You need to defeat the Pokemon League to reach that place, I'm afraid.

A list of all Pokemon can be found in the Encounters.txt file in the PBS folder of your game folder.

And a definitive list of Mega Stones can't be found anywhere... I remember posting a big list of when I updated the game. It's located somewhere few pages ago. However, it only contains newly added mega stones, and not all of them. Sorry.

Yeah, I'm afraid none gen 6 Pokemon can learn any TMs/HMs. It's a very noticeable bug. I know how to fix it, but I don't have any free time currently, so it'll have to wait. Hope it won't bother you too much.
