My Ideas ! :
Well , a few a days ago , I had a few flashes .
This game is set into the future . What about making a special place called "Spacial Limbs" in Johto . The Spacial Limbs work like this :
There are many scattered around Johto and Kanto . They are buildings , small ones which are only open to skilled trainers (at least 8 badges ... and League beaten) and transport you to all sorts of places , hidden ones , new ones !
Examples of new rooms , which also contain certain legendaries : Olivine Forest (north of Olivine , there is a forest in which Mew lies . Approach carefully !!) , Underground Pool (Kyogre , hidden beneath the Whirl Islands) and Magma Tower (Groudon , on the very top of the main Whirl Island , hidden in the clouds) , etc.
- A special event with an item which you get for doing ... something (still haven't thought ...) . Maybe hacking in the game and creating some sort of a contest , but you will receive an item which triggers an evemt on Mt. Silver . Your father is lying on the top and along comes Rayquaza . He wants to take your dad to Arceus and send him to an isolated place , far away from humanity . You fight Rayquaza at Lv. 80 (and eventually get a chance to capture him ...) . If you kill/capture the Pokemon , your father will decide to stay on Mt. Silver and wach as life goes on , so he can get rid of the bad part of him ... You can also visit him ... and will tell you some of the meanings of life he had learned .
- A GB Player ! With retro music ! Just like in HGSS ! (PS . : We need a music hacker) .
