I think it will apear randomly but if you get the fossil it will be gone until you restart your game. I'm not sure with that but thats what I observe.

Once you choose one of the fossiles the tower sinks into the sand, it will never come back.

BlueEew is right, the tower will never come back. However, after completing the Pokémon league, go to the fossil maniac's house in Fallarbor town. There should be a cave there. At the end of that cave, you'll find the fossil you didn't pick, so both fossils are obtainable in Emerald.

No, I think Dittos are exclusive to the Desert Underpass.
