Really it depends on the pokemon, and shinies are just for novelty value and don't really affect how you play the game, but still shinies are better because they're harder to come by.

Drowzee or Munna?
 
Munna. I liked it in the manga. I wish males didn't have flowers on them though.

conkeldurr or machamp?
 
Machamp, I dislike 'em both, but at least Machamp isn't so......

Ash or Misty?​
 
Blue version, because it's localized and later versions don't have that annoying popping noise in lavender town that gives you headaches. Also blue is a more awesome color and Blastoise>Venosaur. Although Venustoise is clearly the best.

Pokewalker or Dream World?
 
Emolga, Pikachu is weak until an evolution to Raichu. The only reason Ash's Pikachu was so good is because he took Pikachu to every single reigon.

Team Rocket or Team Galactic

Electivire hands down. He was so cool in the anime.

To stick with the theme( sort of).. yanmega or mamoswine?
 
Pokéball all the way. Potions only restore health by 20, so in essence they are virtually useless after the first few gyms x;

Victreebel or Vileplume?
