I will add more later for now i want to do the first 50 and move on from there.

I want to finish the pokedex first also towards the end of the dex my two fakemon and mewtwo and mew plus ARCEUS. Thanks to anyone who helps.

You obviously don't want dragon or ghost types on the first route. FIRST 5 pokemon should be the starly evolutions, and poochyena evolutions.

You do want the 3rd and 4th gen? If so, are you gonna be having all the epic pokemon and leave the less epic ones out? Because you should take types in mind when choosing all of your pokemon. You don't wanna single out a type because they're simply not cool enough ^_^
Anyway, I'd recommend going with Kanto + johto (gen 1 and 2) they make up for a 250 total :3
If not, ermm, you should decide which legendaries you're gonna have. Even after credits ones, like mewtwo in RBY.
Otherwise, I'd just by start taking a pokedex on a pokemon website, picking like 50 from each region. That will lead to a pretty average distribution of generations. After that you'll have another 39/40( already counted the starters, plus either 1 or 2 legendaries) optional spots. You can either stick with 200 or fill it up to 250. Pick some more epic pokemon or edit this post to see if other members have good ones to add.
Hope you'll get it :)
Some pokemon I've always liked: Aipom, Tropius, Larvitar+evos, eevee(ofcourse), bagon+evos, trapinch+evos, nidoran+evos. That's a few already ^_^ Good luck on this.
Oh and just like assasinn said above, take in mind that you should have the steriotype pokemon up front, so the player wont have difficult guys at the start.
Good luck :3

Make sure you have good type distribution. theres 17 in total, so around 10 for each type would be good starting point. that leaves you 30 extra for whatever.

Geodude, nidoran(M), larviatar, you already have charmander, good.

Em, I hate the 5th generation, tbh. I'm one of those nostalgia guys. Gen 1 and 2 are epic, gen 3 was really cool too, (ruby was my first game - but I did play crystal on someone else's Gameboy xd )

Keep it on-topic, guys >_<

Some more pokemon I'd like to see, if you still need suggestions: Some gen 3 ones this time.
Poochyena + Mightyeana ; Slakoth + Vigoroth + Slaking ; Carvanha + Sharpedo ; Tropius ; Absol ; Snorunt + Glalie ; Beldum + metang + metagross.

Near the back it should have the gible chain so it could be, maybe, the main dragon of the game.

Try to come up with a pokedex with just your fav. pokemon and then we'll make some suggestions or help you edit it.

General Rules:
-At least one legendary trio, not more than two.
-One "cute" legend (Celebi, Jirachi, mew, etc)
-One legend that will be the main focus of the game (Raquaza, Mewtwo, Giratina, etc)
-Perhaps make it a trio/trio master with other pokes (Kinda like Regigigas or Lugia/Ho-oh)
-Water type is the most common, 17% of official pokedex
-One pseudo-legendary (Metagross, Tyranitar, Garchomp, etc) Two is kinda pushing it
-Ghost is least common
-Your favorites doesn't mean to slap the most powerful pokemon in the game
-Generally, select one normal type and one flying type to be on the first route (first 5 or 6)
-These should be followed/preceded by two families of annoy bug types :P (Kriketot, Caterpie, Wurmple, etc)
-Have one annoying pokemon that pops up whenever you surf. (Tentacool, idk the 5th gen one)
-Have one annoying pokemon that pops up in caves. (Geodude, Boldore(is that what its called?))
-No more than 10 legends, please x.X (That's even pushing it)
-Put at least a pair of pokemon in.
-Have a pokemon in just to show off its unique ability (Ditto, Smeargle, Minun+Plusle, form changing/Combee, etc)
-Magikarp. For the fishing ^^
-Don't go after all the cool/strong looking ones - that'll end up in a mess.

Can you give us a region map for reference? (For example, it wouldn't make sense to have Hippopotas if you have no desert.) A sketched one is fine.

I like the Ralts family

Put the Cyndaquil family. They deserve a chance, and Shinx family too!

These are my Faves!!!!!!!!!!!!!! LUV THEM!

Don't forget Eevee and it's evolutions. They're my favorites.

Jolteon and Vaporeon are manditory Electric and Water-types for me.

Edit: An additional, much more solid reason is that Eevee is the first Pokemon known for evolving several different ways, and has been kind of a staple of the Franchise for that (Except in Black & White, in which it must be traded over from Gen IV, probably an oversight on Game Freak's part).

You should add...
Emolga and Pachirisu.
One should be exclusive to Sun, one should be exclusive to Moon.
