I've been using these three pokemon to battle the E4 for a while, just to lvl them up so i can easily train my others.

    Skarmory lvl.53
    Air Cutter
    Steel Wing
    Swift
    Fly

    Kyogre lvl.60
    Thunderbolt
    Strength
    Ice Beam
    Hydro Pump

    Swampert lvl.67
    Muddy Water
    Surf
    Earthquake
    Water Pulse

Any suggestions would be great. Oh yeah, and when I get all these guys to lvl.100, should i kick out Kyogre or Swampert to do the Battle Tower? And which pokemon should i get in their place? Thanks!

This is for R/S/E I assume, well for starters, you can't use Legendaries in the Battle Tower, so out goes Kyogre, keep Swampert for Entei & lastly, get a Sableye or another powerful Dark or Ghost type pokemon

Are you looking to complete your team, or just for the Battle Tower?

if u want to complete your team and challenge your own skills at the Battle Tower. Suggest u dont use the region's legendarys.(my friend's advice) I got a Suicune so i cant choose hehehe

Well, as you can't use most of the legendaries, Kyogre is definitly out. Why don't you use a legendary that you can use in the BF, such as:
    -Articuno
    -Moltres
    -Zapdos
    -Regirock
    -Registeel
    -Regice
    -Latios
    -Latias

Ghost Pokemon work work marvelously with your team. I suggest Banette for offense (with Thunderbolt at level 38, I KOed Juan's Crawdaunt) or Dusclops for defense. Either one is great.

Dude, Kyogre is excluded from all frontier events...
I suggest you remove water pulse, Surf & Muddy water are already there. Brick Break, Ice beam would be better.
Fly isn't that all good, HM's are horrible. Aerial Ace is the best replacement; Remove Swift, change it for Toxic.
    In replace for Kyogre?
If your gonna KO Annabel's annoying Snorlax, a fighting type or any other physical sweeper would do you some good.

Drop Swampert. Its Speed is atrocious, and while it does have the benefit of immunity to Electric-types, that still doesn't make up for its poor stats.

A good Water-type to use is Lanturn. It has decent stats (still doesn't have very good Speed, but it is faster than Swampert), and its dual-type nature really helps a lot. You'll now have two basics covered (Water and Electric) in one Pokemon. Teach it Rain Dance and Thunder from TM's, and you'll have one of the best move combo's around (if you didn't know, using Rain Dance insures that Thunder, a move with normally bad accuracy, will never miss). Lanturn also learns Hydro Pump, which gives you some good firepower for Water-type moves. Alternatively, you can teach it Surf instead, if you don't like Hydro Pump's lack of accuracy.

Next, I suggest an Ice-type, since you never know when someone will throw a Dragon-type at you out of nowhere. Glalie and Walrein are really your only choices in R/S/E; of the two, I'd take Walrein. Better stats (except Speed), and better moves. Glalie is faster, but its other stats are all lower than Walrein's.

Thirdly, if you can, a Dragon-type might be something to consider as well. That would mean dropping Skarmory (which really isn't a bad Pokemon at all, just a victim of a weak movepool). It's not really neccessary you do this, but Dragon-types have so many immunities to so many different types, so I'm recommending you try at least. That fact alone will really help you, even given the lack of truely powerful Dragon-type moves (or Pokemon, for that matter). The best choice is Salamance, so find a Bagon in Meteor Falls, and train the heck out of it. You'll have the benefit of Dragon's resistance to most types, and Salamance has the benefit of learning a variety of moves through TM's, including Fire-type, which eliminates the lack of any Fire-based moves on your team right now.

That has most of the basics covered. Some things you still might struggle against, like Psychic and Dark Pokemon, but it isn't a weakness; you just don't have anything that is extremely effective against those. Having Water, Electric, Ice, Dragon, and Fire type moves helps a lot against a variety of types. Walrein can also learn Earthquake, giving you a Ground-type move also, making it a total of six different types you can use in only three Pokemon.

    Final Team:

    Lanturn
    Walrein
    Salamance

(( Kyogre and thunderbolt xD ))

Well Skarmory isn't such a bad choice, yeah since it resists a lot of types. even steel itself.
take off Kyogre or Swampert since you already have a water type. Just take one pokemon with one type with you (which means you cant have 2 water types at hand because it's not balanced anynmore).

Well here's according to the E4 (if you play R/S)

Sidney = Fighting types. Catch a Machoke in Victory Road. It's a nice choice.
    Phoebe = Dark types. Mightyena/Cacturne/Absol.
Glacia = Fighting type/Electric type. Pikachu or Machoke,. You may use this formula: RAIN DANCE + THUNDER/THUNDERBOLT = DEAD GLACIA
Drake = ice type. Glalie. I suggest you don't use dragon types even tho it's super effective as it'll also land x2 damage on you.

:) If you are playing Emerald then ... damn.

Drop Swampert. Its Speed is atrocious, and while it does have the benefit of immunity to Electric-types, that still doesn't make up for its poor stats.
Huh? Swampert is one of the best Water-types in the game, especially in the Battle Frontier. It has one of the best typing in the game and its stats are far from poor. A STAB Water and Ground attack on the same Pokemon is huge. Throw on Ice Beam and it deals major damage to a Grass Pokemon (i.e. Sceptile) on the switch. Swampert is one a few standards on a good competitive team.

Keep Swampert (but change that HORRIBLE moveset), drop the cheap KyUBER along with Skarmory (since you have to breed to get a decent moveset and Swampert is pretty good at taking physical hits), and add Gengar and Umbreon. Gengar adds solid special attacks and Umbreon is a great wall (handling both physical and special) and utility option for your team. WishPassing in the BF is a big key to success.

    Good luck.

All I recommend you to do against the Elite four, is drop Kyogre, and start to use either Sableye or Dusclops.

Both are great Pokemon to have on your team, and for Drake, use a Flygon, and teach it a few dragon-type moves.

For the battle tower, I reccomend getting something that sets up. Dragon Dance Gyarados works especially well. Having a special attacker such as Alakazam also never hurts. Both have excellent speed (Gyara after a DD) meaning they can rip into an oppositions team instantly. Also use some bulk to back up your power. Snorlax helps spread paralysis with Body Slam.
