Recently I had an amazing idea for a pokemon fan game, with a new region and pokedex. Problem is that I don't know where to start in terms of making the actual game. I only have ideas and would like some help.

Either look into Pokémon Essentials, Pokémon SDK, decompilations or go to the ROM hacking subforum and ask for their recommendations on tools to use.

if your going for something like gen 4+ i would suggest Pokemon Unity Framework
Essentials works fine for gen 4 and 5 contexts. The tilesets are good enough. There is no need, really for 3D renderings as you'll have to build everything from scratch (as opposed to piggybacking off a ROM).
I think gen 4 is the most popular generation of tilesets for people to use, done on Essentials.
