Where else? Far far away in the desert. Why there? I dunno, I want to go through a lot of land to find an empty base and put 1 item in it! Waste of time to put it there, but it's fine by me.

Mine requires the Acro bike to gain access to.
It's the one up from the route where Feebas is (sorry can't remember the number), after using Waterfall, cycling a bit (jumping), one the very top left tree.
I like how it's so isolated from anywhere else, feels like a true base ;o.

My secret base is on the road right before Fortree. It's in that little bush only several steps away from Fortree City's entrance, and it's always raining there. :3

Sercret Bases are a nice addition to the game.
But right now, I'm playing through Emerald Version again, and I find them a pain to buy things for when I need the money for items.

Mine is on Route 115. It requires you to surf up from the girl running on the beach. It took me a while to find because its so random/isolated. There's 2 trainers up there and some grass which contains the only Jigglypuffs in the game.

In Emerald, after you defeat the "elite" 4, if you watch TV you will be alerted of a special sale at the top of the Lilycove Supermart. There you can purchase a board that will cover those cracks.
