you dont play the bak. you play the rom you patched.
Example. Input rom: Fire Red.gba. Patch: Shiny Gold.ips. it'll make a .bak file but the file you actually play will be the Fire Red.gba

My favorite hack, though its not complete, so far is Toxic Purple.

Reasons-
1.The graphics are cute.And it's level of difficulty is high due to barely and Pkmn centers and high levels.Some 4th gen pkmn.
2.Copy of my fave GBA game and better
3.It's better than Red for GBC
 
So far Ruby Destiny: LoG is my favorite so far, even though it's not complete.

1. Pokémon Prism - most original and best executed hack, ever.
2. Pokémon Light Platinum - AMAZING TILES, funny english :P "oh drugs"
3. Pokémon Liquid Crystal - great graphics, IMO better than Shiny gold
4. Pokémon Brown... the first great hack
5. Pokémon Naranja - (i wish it would be worked on) original concept, great grpahics and gameplay
 
Pokemon Light Platinum, Pokemon Shiny Gold, Pokemon Liquid Crystal, Pokemon Crono and at least, the Ruby Destiny Series.
