I've had this idea rolling around in my head for the better part of two years and within the last few months I've been taking steps to actualize it. This is a series of three games (Pokemon Sepia/Ink/Rainbow). It takes place in the past, specifically a feudal japan-esque era, so there are quite a few technologies absent (Pokedex, pokemon storage system, pokecenters, pokemarts); however, the functions they served still exist, just through different mediums.
The story goes like this: you are a student at a pokedojo (the precursor to pokemon gyms) and it is time for you and your two siblings (the three of you are triplets and your siblings are your rivals) to advance to the next stage of your training: travel the region, defeat the masters of the other dojos earning your right to face the elite four, defeat them and be granted permission to pay homage to the three sage pokemon (the primary legendary trinity of this series). along the way, you uncover a plot by a hidden clan (the clan varies depending on version) to unleash an ancient pokemon of corruption from a shadow dimension beyond time and space and use it as a weapon to take over the shogunate. It is your destiny to stop this from happening.

That is the gist of it so far. The main story line is complete, but I don't want to give too much away in case this ever is fully produced.
Below is a rough draft of a topographical map of the Kansai region with routes, towns, and other notable places marked.

-a new region. The Kansai region (based off of the actual Kansai region of Japan) features several mountain ranges, thick forests, coastline, a large lake, and river valleys.
-You battle alongside your pokemon. Your character can level up and unlock skills from three different paths (Martial, Chi, Stealth) to lend your strength to the fight, which means...
-Other trainers will fight alongside their pokemon. Foe trainers will also have a specialization based on their trainer type.
-Generation 3 pokemon (mostly*) as well as several new pokemon (currently around 40, 9 of which are new eevee evolutions). *Not all pokemon from the first three generations are available (notably, Porygon, Porygon 2, and fossil pokemon). Additionally, the occasional pokemon from later generations are included.
-your starter is one of 17 fully evolved eevee types (all types except ghost and the two new types)
-two new pokemon types (Bone and Blood)
-a comprehensive side dungeon that contains a rare pokemon and special move tutor.
-11 (all new) legendary pokemon. The three sages (Amaterasu[fire/psychic], Susanoo[electric/fighting], Tsukuyomi[water/dark]), the corrupter (Ourochi [has three forms: anima [dragon/ghost], soma [dragon/bone], and lazarus [dragon/blood]]), and the four season pokemon (Seiryu [dragon/grass], Suzaku [fire/flying], Byakko [steel/normal], Genbu [water/ice]), the three cursed pokemon (Darkula [blood/dark], Vampyro [blood/fire], and Frostferatu [blood/ice])
-a new god pokemon of space travel, Tobibito (ghost/psychic)
-shadow pokemon (only for a period of time within the main story)
-elaborated time features (Dawn, Day, Dusk, Night) and seasons (Spring, Summer, Autumn, Winter) which affect pokemon availability and map accessability
-chinese pokezodiac which gives the main character varied bonuses (similar to the elder scrolls series)
-nature spirits. what you pick as your starter affects the spirit that you carry with you which gives the character another bonus.
-a travel companion. remember how there is no pokedex or pokemon storage system? this character will replace both of those features which means no more needing to visit a pokecenter to exchange pokemon :D
-aprikorns are back! remember kurt from gen 2? his craft may have been a dying trade during his time, but in the past, pokeball smiths are in almost every town and city, necessarily so.
-unreal time. due to several features depending on time, it would be a bit of a bummer to have to wait 6 months to access something, so time passes much faster so that you can experience all the wonders of changing seasons.
-classical japanese renditions of pokemon music. Taiko drums, kotos, shamisens, shakuhachis, etc.
-yokaimon side quests. unlock special "monster" pokemon which are shiny versions of regular pokemon with an enhanced moveset.
-new enemy teams (clans). Shikotsu, a bone-type user clan. Namashi, a ghost-type user clan. Gyuuketsu, a blood-type user clan.
-you have to earn your HM's. no more freebies. if you want to illuminate darkness, cut down trees or cross the ocean, you've got to do the right side quest.
-never forget a move. change your pokemon's moveset whenever you want (outside of battle) using any move they have acquired.
