here are some pokémon that i thought were from a different generation: wooper- i thought it was from gen 3. apparently not. buneary- is not a gen 6 mon. gligar- this is probably because of gliscor. togepi- the anime made me believe it was from gen 1.

on a non nuzlocke playthrough i had around 18 in black, i like catching lots of pokémon so some early route ones get used; for annoyingly practical purposes some are utilized as hm slaves.

is it pokémon adventures red? about the time travelling part; the intro sequence resembled something like that and perhaps you remembered it wrong. if not was it a fr/lg or r/s/e hack?
