I actually organize my Pokes by how much I use them. Of course, that means I have like, 12 boxes of 'Suckymon', or Pokémon I never use, and then two or three boxes dedicated to the small amount I use in-game and in competitive circles, and after that I put Legendaries, then Shinies.
In White, my MVPs were Emboar before the Elite Four, and Jolteon afterwards. In Black 2, my Haxorus was the MVP, and Garchomp/Excadrill afterwards. They pretty much stomp everything.
Actually, I seldom have this problem. A lot of people in my school actually played Pokémon during Gens 1-3, so most of them are pretty tolerable about my love of the games, and a few often ask for tips in team-building!
